I shifted some subtitles and integrated them into the episodes with MkvToolnix. Unfortunately, I had to redo all that work because there were extra unwanted lines added 'edited with Subtitle editor...'.

Where is the setting to turn off this behaviour?

Probably, because i don't copy such a file. :) In OSX we have a lot of hidden files... That's one of the minor points of that OS. But it's still easier to work with.
