MSP2MGF processes MSP data files (NIST standard text files for searching) It: converts MSP data files into MGF files (mascot generic format)., produces a new file with the same name as your input file's, allows you to change the mapping of MGF fields into MGF fields, has a command line interface so you can pass files in programatically. You: either drag and drop MSP files onto the window, or pass filenames though a command line argument. Command line arguments: /? displays help information /f anything following is a file you want to process. Things you should know: Change what things in the MSP get mapped into a new name in the MGF in Settings. Anything not on the mapping list is mapped through unaltered. And if this doesn't mean anything to you then this probably isn't the app for you -

Annotation and enrichment of Next-Gen sequencing data
Note: This version requires additional SQLite database files. Contact the developers to obtain them. Use http://www.integrativegenomics.org/ for the latest data and analyses. GenomeRunner is a tool for automating genome exploration. It performs annotation and enrichment analyses of user-provided genomic regions (SNPs, ChIP-seq binding sites etc.) against >6,000 (human genome) epigenomic features available from the UCSC genome browser. Input - any genome-wide data data in .bed format (tab-delimited text file with chrom, chromStart, chromEnd). Annotation analysis output - detailed annotation of each genomic region in input data. Used to prioritize individual genomic regions by the total number of epigenomic features they co-localize with. Enrichment analysis output - p-values of statistically significant co-localizations of input genome-wide data with genome annotation features selected for the analysis. Used to prioritize epigenomic features associated with user data. -

CNViewer
CNViewer shows CNV and LOH data in affected and unaffected individuals
CNViewer is designed to allow the visual comparison of copy number (CN state) and loss of heterozygosity (LOH) data from Affymetrix SNP 6.0 microarrays between affected and unaffected members of a pedigree. The program aims to allow the identification of regions where the values of either the CN state or the LOH scores are the same in all the affected individuals, but none of the unaffected individuals have the same value. As well as visualising the CN state and LOH data, the program will also display Log(2) ratio, smooth signal and allele difference values that may also be obtained from the Affymetrix SNP 6.0 array (details on how to export the data are here). CN state, Log(2) ratio and the smooth signal data may be derived from either the SNP or CNV probes on the SNP microarray chip, where as the LOH and allele difference values are derived solely from the SNP probes. -
